While the Suns were sold in 2004, Colangelo retained his position as president and general manager, but he was eventually hired by the Toronto Raptors after Rob Babcock was fired in 2006, with Colangelo announced as both president and general manager. The same year, Colangelo and the Raptors were awarded the first overall pick in the NBA Draft. By 2007, Colangelo was awarded the 2007 Executive of the Year Award. In 2013, the Raptors announced that they were looking to replace Colangelo as a general manager, but would allow him to remain as president of the team. During the period after his tenure ended, Colangelo did freelance scouting and consulting for other NBA executives and agents. By 2016, he was under consideration to be chosen as the next general manager of the Brooklyn Nets, but the position ultimately went to Sean Marks.

His father previously worked with the team, even serving as a special adviser for the team during his son’s appointment. Towards 2018, however, allegations came to light that Colangelo may have used sock puppet accounts to discredit his predecessor and several players of the team. Although Colangelo denied the allegations, the team announced they would investigate the matter.
