Pederson got his start in coaching through the high school circuit, getting a job as a head football coach of Calvary Baptist Academy, a private Christian high school in Shreveport, Louisiana, the state he went to college. He stayed with the school for four years before he went on to assistant coaching teams on the NFL circuit.

On January 29, 2009, Pederson was hired as the offensive quality control coach for the Philadelphia Eagles, a team he once played for. On January 11, 2013, Pederson he switched to the Kansas City Chiefs to serve as offensive coordinator.
